Normalization: FAM/ROX and HEX/ROX (ROX is the passive reference dye). The scatter plot can switch between this normalized view and raw FAM/HEX signal via the toggle above it. Genotype calls are assigned manually — select wells, then click a genotype class in the side panel. Wells with both raw FAM and HEX below the no-call threshold are flagged "No call" until assigned. On the plate or table, click wells to toggle them in/out of your selection, or click-drag across a range; on the scatter, shift-click or drag a box. Hidden wells are excluded from counts until restored. Wells outside the active plate template (e.g. a 384-well quadrant selection) are dimmed on the plate and table, and left out of the scatter plot entirely.
